There are solutions for both older version of embedded code and the new Iframe code as well. First lets do it on older version.
With the older version of the code, you need to specify a parameter tag with wmode option in there.

Once this is done, move to the actual embed code and add this word

The iframe code looks like this

The only change you need to do is to add an extra parameter ?wmode=transparent to the src link.
